Did you replace the brake wear sensors when you replaced the pads?

Be sure you reconnected the brake sensor wires for the left front brake and the right rear brake.
If that doesn't do it buy new brake sensor wires and you should be fine

or if you dont feel like spending the 20 bucks to replace the two sensors just wire them together to get rid of the warning lights..i wouldnt do that but that is me..i rather spend the 20 to make it right

It sounds like this is a case of the phantom "CHECK BRAKE LIGHT CIRCUIT" warning flashing on the OBC. This is a typical thing, people say easy to fix by cleaning or changing the switch located near the brake pedal inside the dash. It is a cheap little thing to fix. Happens on lot's of E36's...I have read about it lots in these forums...I'm sure if you did a search for brake light circuit you would find more info.
