Already have a 335i e93 but wanted something for the wifey. My concern is the problems with the 335i is well documented (hpfp failures, limp mode overheating, etc). I need something more reliable for her. Does the 135i exhibit any of these problems. I have ran a search and haven't found much. Maybe BMW fixed the issues with the 1 series?

If you're thinking about reliability, why would you wife need a 300 hp sports car? It sounds like you're shopping for yourself (go ahead, admit it). An Acura will be very reliable. A 135i will be loads of semi-legal fun. Reliability is nice, but it's a ways down the list of criteria if you're looking in this category of cars.

Get "wifey" a 128i.
It's bullet-proof and has more than enough power.

The short answer is yes. Same engine in the 135 as in the 335, and the same problems have been encountered:

The problem may be fixed in the 2009 model year.
Note that not everyone was having fuel pump issues.
Also note that the N52 (128i/328i engine) was also not having these problems.

Get a Honda. More reliable. Lower maintenance. Just as good if not better resale. Safer understeering handling.
