Just changed the back brake pads on my 530D (2000 Year) The 'check brake linings' indicator needs to be reset. I have tried turning the ignition to position 2 and leaving for 45 seconds but this has not worked. Does it have to be reset by the diag port?

Did you replace the sensors? Once they trigger the light, they need to be replaced. There are two of them... front left and back right brakes.
If they were replaced, wait until you've turned the car on and off a few more times. It should reset itself (and not via the diag port). Someone said the key to position 2 for 45 seconds might require the driver's door being open. I don't know if that's true.
Otherwise, you may need to check the sensor to be sure it didn't come loose, or that the wires are not pinched. Good luck!

I thought the brake sensor was one wire which made contact with the disc when the brake lining was low? Is this correct.

If your brake lining wear indicator is on and you replaced the brake pads you also need to replace the sensor about $15 from your local stealer. Once the light is tripped (on) it means that the edge or lip of the rotor has worn through the sensor and caused the brake wear inditator to turn on. After you have replaced the sensor you need to turn the key to position 2 for 30 seconds to reset the brake wear indicator.

The sensor is two wires that are shorted together at the point that fits into the pad. When the lining gets low the connection opens up.
