So I got my battery changed at Pep Boys and after my idrive lets me know my battery charge is low. I am reading it needs to be programmed. I also read that this may cause a problem with the air conditioner not working? Please help!

Yes, it needs to be registered with the car. An indy will do it for about $75. No, it probably isn't the culprit behind AC issues.

Use the SEARCH function- Anything that's ever gone wrong with an e60 has been posted here at some time or other.

Don't panic, just get a cheap battery charger and hook it up overnight. You'll be fine. alot of new batt on the store selves are under charge cause it may been sitting there for a while.
