I'm currently using a Green filter which fits in the original airbox (not a cone filter), and this works fine. I can't really say that I noticed any perceptible increase in performance, but I've got the impression that the engine breathe a bit easier than before. This filter is also allmost half the thickness of the original filter, so it makes sense...
On my previous car; a BMW 325i E36 - I fitted a K&N (http://knfilters.com/) cone filter which replaced the whole airbox-thing. This worked fine until the temperature in the engine bay rised to normal operating temperature, then I noticed a formidable drop in performance. If you're going to fit such a filter, I would suggest that you buy or make a heat-shield around the filter and also install a tube or pipe who'll lead fresh air from the outside and onto the filter. This way you probably can prevent the intake from sucking warm air into the engine... Good luck!
