That is a VERY common leak. Water gets into the trunk via the 3rd brake light trunk lid. You can buy a new seal for it or seal it with silicone.

There is a 2001 330ci Convertible that lives near me and it is Estoril Blue!!!! It's not a re-paint either, its an actual E46 in Estoril. Looks pretty darn good too!
