I got lucky and my budy's shop uses an AutoLogic. We just hooked it up to the OBD2 port, and pushed the update. Took like 2 minutes.

Using WinFDP to do it made me nervous, but I'll have to learn...

Although not horribly common, the fuel injectors can also cause misfires on the e60. If after switching all the plugs, the issue persists, look at a possible faulty injector on that cylinder.
