Seems to me that "running rough" and "misfire" can mean wildly different things. A bad coil feels pretty obvious to me. If you deduce that it is a bad coil, I'll share my thoughts.

Coils and coil boots perhaps. I had a newish boot go bad and found it by swapping boots and coils- good to bad. I had noticeable misfires though.

In all, the filter looks worse than it was, and the car would probably be fine...
