SOLVED. ...it seems great minds think alike. While you were posting this, that was exactly what I was looking into. Looks like it was a flakey fuel pump that finally died. I jumped it and no noise....

I just completed the replacing the Vanos oil line...

Needed: 10mm socket, 19mm (or 3/4") open ended wrench. That's it!

UPDATE - I decided to try a different salvage yard. HAH! It worked on the first try. So I can now confirm that a salvage unit EGS (TCM) works for a 1998 540i with the EWS III immobilization system....

It could also be a flakey ignition switch. If the problem comes back, I would suspect that as they often fail on aging E39s and cause all kinds of strange intermittent symptoms

Another update. The TCM is indeed bad. I got a used one from a salvage yard for testing... and when it is plugged in, the diagnostic software can indeed communicate with it and even program it.
