No expert here, but.. try tightening up the e-brake cable. Its a know rattle producer especially when the miles have piled up. Easy for a experienced mechanic like yourself.

The hood release works on 2 release latches with a y cable. Try working from underneath , removing the under panels attached to the front bumper cover. Semi-common problem.

If you have a OEM zipper out window, I'd go with OEM. ALL aftermarket tops come with the window already sewn in and are not replaceable. Which do you have?
