are you saying that if i replaced the entire thrustrod assembly that the lower balljoints are included.

BMW control/thrust arms ( I'm more familiar with E28 and E34 than others) ALWAYS come with the ball joint installed. The ball joint is not a replaceable item. If your shop is quoting the ball joint replacement as a separate job, then they have some 'splaining to do!
