But why does the OP have a "new key"...if all he replaced was the ignition switch?

This is the ignition switch:


...and the ignition lock cylinder is #6 in the diagram (the switch is #2):


Does he mean that the ignition lock cylinder was replaced (instead of the ignition switch)? If that's so...then that could be the reason his car isn't starting. The ignition cylinder has the Ring Antenna around it...and if that was removed or replaced along with the key from the "other" e39...then the ISN (individual serial number) is NOT going to match the other EWS components...which will keep the car from starting.

Perhaps an understanding of how the EWS system works would be helpful:
