When I crank my car after it's been sitting for a few hours it acts like the battery has been disconnected: the time has to be rest and the brake lamp failure/fuel supply malfunction/trailer lamp malfunction light comes on. If I drive for a while the warning goes away. I've been having some problems with the battery charging as I've been spending most of my time on a military base where the speed limit is 35 mph. I found that this problem went away for the most part after I made a long road trip and the battery charged for an extended period of time. It came back after a few days. Could this be related to the battery somehow?

Yes and no. If the battery has been discharged for a while, and it's a lead acid, the plates inside are most likely sulfated, decreasing battery performance/life.
Once you start driving normally, take the battery out and have someone charge it. If you can use a tender that would be best because it can repair the battery but it will take a couple days.
If you're still having issues after charging, replace the battery.
Alternators are never suppose to fully re-charge a heavily depleted battery. For starters it would take way too long. Secondly, you're straining the electrical system.
