Replacing Clutch & Trans - What else to replace

Hi All, I need to query the collective expertise over here.

My transmission and clutch are being replaced under warranty. Currently I have just under 43k miles. I don't have the final list of parts, but I know they are replacing clutch, trans, ball pin, spring clip, & mounting bolts.

While the dealer has everything apart, what should I pay out of pocket for them to replace? I am quite certain I should replace items #1-3. Not sure what to do with the flywheel or if there is anything else I have missed.

1)Pilot bearing
2)Throw out bearing (is this part of the Release Module?)
3)Clutch Fork (is this the release module?)
4)Flywheel (dealer said this isn't covered under this repair) Replace or resurface?

Shifting 1->2 was difficult above 4000 rpm. The shifter just does not want to go into gear. I had the dealer look into it a few months back, but they found nothing abnormal. Recently it has been scratching into 1st, out of 1st, into 2nd, and into 3rd. I took the car in 2 weeks ago and they confirmed something is wrong and received approval to replace the trans and clutch. My SA confirmed the flywheel, pilot bearing, clutch fork, and throw out bearing are not included with the replacement.

Seeing the prices for the pilot bearing, clutch fork and throw out bearing, I can swallow those. I'm still on the fence about the flywheel and what to do. I have been reseaching and several suggest not to machine a dual mass flywheel due to damaging the springs during the machining process. I am also trying to see if there are any other parts I should get replaced. I inquired about the rear main seal, but the SA suggested that it isn't worth touching now since it is factory sealed.

From the parts diagram the clutch seems to be separate from the fork, so I am assuming BMW sells it all separate. I will definitely spring for those parts.

Have you resurfaced a dual mass flywheel?

The dealer doing the work won't resurface it. If you drive the car hard, the $1,200 to replace it is worth it. If you are gentle, I wouldn't bother. The rear mail seal on the engine is a candidate for replacement. BavAuto sells it with their clutch kit so I would guess it is good practice.

I'm still on the fence about the flywheel. I have no intention upgrading the clutch or anything anytime soon. I like how this car shifts, etc.

Here are my options:
1) Pay the dealer to replace it and hope that it is worth replacing
1a) If the flywheel is in good condition resell it for $100 to make up some of the cost
2) Tell them I'm not going to pay for it and only replace it if warranty covers it.
2a) If the clutch has issues afterwards, then I can take the car back at a later time. I still have 5 months/7k left on warranty. I believe dealer repairs are covered for 12mo/12k.

I am leaning more towards option 2, then falling back on 2a if there are any immediate problems. Do flywheels fail?

I paid out of pocket and replaced the flywheel. The other bearings and parts were either included with the clutch kit or the trans. The flywheel looks in decent shape. I need to clean it off and inspect it further before knowing for sure of its condition.

I just got my car back on Saturday. The clutch engages very close to the bottom. I'm not sure if I like that. Does anyone have any idea if this can be adjusted? I don't know if they bled it. I had a brake flush done 2 weeks ago covered by maintenance.
