I drove my 01 x5 4.4i with the transmission failsafe light on, the problem was when it warmed up it only went into 4th gear. Turns out I had a short in my break module which needed to be replaced. I disconnected the module and the car drove fine again but I didn't drive it until the module was replaced. Maybe you just need a master reset. Also if your battery fully died your computer may have turned things off that a shop needs to turn back on.
