You only miss a Towing Hook I think (get it on ebay etc.).
I put some extra tools in the empty space myself. |

I've never seen a car with all the slots filled. The biggest empty slot is for the safety triangle. I used to keep tools in there too, for about a week, but it resulted in a lot of noise for some reason.

I tried to find a head-on picture of the trunk tool kit & underseat first aid kit.
After 15 pages of searches, this is the best I could find: TRUNK TOOLKIT: - Cn90's E39 trunk toolkit picture in this thread - chong188 E39 trunk toolkit pics - E36 factory tool kit - 3-series tool kit pics (and descriptions) (more pics) UNDERSEAT FIRST AID KIT: - Pics of the first aid kit in an E46 |

Apart from the tow eye, you are also missing the guide pin for putting the wheels on...

For some reason, different cars come with different tool kits.
My MY2010 528i, came with only the tow hook and a screwdriver. I spoke with the salesperson, and I got a complimentary first aid kit.

The towing hook is under the trunk compartment floor on Touring models.

That seems to be an item in demand. The E34 has one, but with both of the E39's, the pin was missing

Mine is still not there. However I doubt the PO has used the missing spark plug wrench for example.

QUESTION:
BTW, what is the long S-shaped allen wrench/screwdriver thingy for anyway? I mean, in what emergency would THAT thing be instrumental to resolve? It doesn't even seem to show up in the Realoem for American vehicles: Realoem 530i trunk toolkit contents Realoem 525i trunk toolkit contents
