You only miss a Towing Hook I think (get it on ebay etc.).

I put some extra tools in the empty space myself.

I've never seen a car with all the slots filled. The biggest empty slot is for the safety triangle. I used to keep tools in there too, for about a week, but it resulted in a lot of noise for some reason.

I tried to find a head-on picture of the trunk tool kit & underseat first aid kit.

After 15 pages of searches, this is the best I could find:

TRUNK TOOLKIT:
- Cn90's E39 trunk toolkit picture in this thread
- chong188 E39 trunk toolkit pics
- E36 factory tool kit
- 3-series tool kit pics (and descriptions) (more pics)

UNDERSEAT FIRST AID KIT:

Apart from the tow eye, you are also missing the guide pin for putting the wheels on...

For some reason, different cars come with different tool kits.
My MY2010 528i, came with only the tow hook and a screwdriver. I spoke with the salesperson, and I got a complimentary first aid kit.

Whoa! Guide pin? That's a new one to me. I have that part and always wondered what it was for. No wonder it always seemed a little bit tougher to put my wheels on.

The towing hook is under the trunk compartment floor on Touring models.

That seems to be an item in demand. The E34 has one, but with both of the E39's, the pin was missing

Mine is still not there. However I doubt the PO has used the missing spark plug wrench for example.

For cross reference, this was posted today regarding the towing hook in the trunk tool kit:

I found a BMW place very close to me with good prices, but was unclear whether it is a walk in store, or Just by mail. Again, people who write stuff are not clear with what they write, and leave me with questions. If They are walk in I will just drive there. 10 minutes.

I found at least 2 tools missing out of my tool kit, the tow
hook and channel locks. I want to make sure I also have the proper (preferably OEM) tow hook.

QUESTION:
BTW, what is the long S-shaped allen wrench/screwdriver thingy for anyway?
I mean, in what emergency would THAT thing be instrumental to resolve?

It doesn't even seem to show up in the Realoem for American vehicles:
