The auto-up-down feature for the window is not supposed to operate when the door is open.
Also, the computer in control of these things is a giant state machine. The door open part is probably one thing that tells the computer to go to a state where it can re-learn the extreme ends of the window motion. Just a guess. The window auto-ups until it hits something as a safety measure. I doubt it's a sensor involved, but more likely a current regulator. When the motor is pushing the window up and something is in the way, the current draw by the motor will jump, which may trigger it to stop (or in our case move slightly down, for safety!). Again, just a guess.
