Time for searches
Manuals are not common at all - only a small fraction of the wagons were manuals. Major issues - in addition to N54 turbo specific problems you have the major issue with the sun roof drains clogging up, water getting into the spare tire wheel where the electronics are located and then frying them.

What he said... when I decided to hunt for a used E61, I also wanted a manual. I also had read horror stories about the 535 turbo and its fuel pump, so between that and fuel mileage (and my oversize right foot) I went for the 530xiT. That (and not wanting a really really used car) limited me to MY2006 or 2007 cars. For a few weeks, there were only two for sale online in the entire USA. I finally found mine four hours away thru a large-area Craigslist search, private seller.
Today, there are two on cars.com - both in Ohio, both 2006 530xiT. There's a third - a 2009 535xiT in California. So there are 3 manual wagons out of 7352 5 series from 2004-2010 - 0.04% are wagon + manual. I've had the car since April. Within a few weeks, the sunroof runoff trays (not the drain tubes!) got blocked by internal roof insulation that fell down, which wicked rainwater onto the headliner, then down to the battery area. I caught and fixed it before anything fried. Last week the hatch latch broke, so the car's been tied shut with a shoelace until today (9 days later) when the part arrived. Tomorrow I'll finish putting the trim panels back on. I haven't met my local dealership yet. My summertime daily driver is my 94 Miata, so I won't know about BMW daily reliability until October. I have a 2010 E61 and never had any of the issues raised here. 26,500 miles...

Brother Munich is correct. The N55 is a single turbo evolution of the twin turbo N54. It is offered in the F10 535 launched in 2011 model year. The 2008-2010 535 has the TT N54.

2010 E61 will be available
In case anyone is interested - I have a 2010 E61 coming off lease in Sept. Euro Delivery October 2009. Neptune Blue, Beige Nasca ventilated Leather, multi-countour seats, active cruise, Logic 7, Sport, Cold weather, comfort access, heated rear seats, park distance, hud, lane departure, 6fl ipod interface.
I love the vehicle and obviously can't replace it. So why am I getting rid of it: 1. Comfort access never worked properly - was in shop for a month for this 2. Multiple fuel injector replacements 3. Fuel pump replacements 4. Sun roof leak - lucky - no damage. 5. Lane departure camera died after software update - fixed now 6. Accident - someone backed into right rear door requiring replacement - paint match pretty good, but I still notice. Done by BMW certified shop. 7. Low voltage issue - replaced battery with AGM type As I get close to turning this in - car is running great. Will still have 1 full year warranty left. Approx 29k miles. I've got a 2012 535i sedan due in from this summer's ED in a couple of weeks. I will MISS my wagon. If anyone has an interest, let me know. Only brave souls need apply. Located in Greensboro NC. Didn't BMW fix everything under warranty? How many months left of warranty? Sounds like an awesome ride.

It is a great ride. I wish I could replace the vehicle. Yes, they did fix most everything under warranty. Comfort Access is flakey. About 1 year and 20k miles left on warranty and maintenance.

We do not have the comfort access or premium package (power tailgate basically) which seem to cause people some trouble. Great driving car, but watch out for those clogged drains! Every year I have the dealer blow out the sunroof drains to make sure they are clean, and also to document the maintenance if something ever goes wrong.

The wagons sold less than 2000 per year (less than 1000 in 2010) and I would guess less than 5% might have been manuals under special order. So there's probably less than 200-300 in the entire US....
