Mission Auto Repair is honest, cheap, and does good work. They don't specialize in BMW, but I see them do plenty of 2000-era Mercs and Lexuses.

I can recommend Phaedrus in SF. They did a great job on my wife's 325 and cheaper than the dealer. They also give discount if you have BMW CCA membership.
