I recently replaced my valve cover gaskets, spark plugs, O2 sensors, Oil separator, intake gasket and all oil separator lines and now have this code "secondary air system valve A circuit short" code. I have tried finding how to troublshoot that particular code but have been unsucessful, can anyone direct me to a place that will point me in the right direction?

The e46 wiki has a good write up and trouble guide for SAS. Almost sounds like issue with vac switch on back of intake manifold.
Either in maintenance or engine sections. Also a pic of the back of the manifold in the engine section.

That code is your secondary air pump valve switch fault. Does your air pump kick on in the morning when you first start the car for about 2 minutes? You'll hear it, it is pretty loud.
