Could be the transmission. When they reprogrammed my transmission and I stepped on the gas real hard or came to a hard stop it felt like I had a bowling ball in the trunk rolling around. They reprogrammed it and it went away

Mine was a auto. It started with a problem shifting around 40 mph so they reprogrammed to try and fix that and it ended up causing that issue with the bowling ball. Drove about 20k like that and then they said they had a new program. They charged. E about 150 and my car was back to doing what it was in the first place with the hesitation at 40 mph. What a rip off.

Clunk is rather generic term, just wonder how many miles on the car? where the sound originating from (front, rear, middle)
My best guess since yours is manual (from the most common to least):
1) suspension, lower ball joint and upper link in either front or rear
2) stabilizer rubber mount front or rear
3) guibo joint
4) sticky rear caliper
5) clutch throw out bearing

again very hard to pinpoint in many cases, I am still hunting a slow speed creak on my X5 and haven't got any smoking gun for months now.

So I went to have that sound checked out and so far found that the motor mounts are broken.......... that could be the clunk sound I've been hearing. When I excelerate hard I guess the motor is lifting then dropping back making the clunk sound.......Anyway dealer said both mounts are $145 each so i guess I'll start there and see what happens.
