Charge your battery. A bad CPS won't prevent cranking. The DME won't attempt to engage the starter if battery state of charge is below ~40%, might be lower depending on temp.

If you put in a new battery then you need to register it. This resets the charging profile to something suitable for a new, un-sulfated battery. The clock reset is result of an undercharged battery....

Don't know for sure, but the N55 has been around for ~9 years now and you don't hear about turbo failure nearly as often as you did with the N54's.

Most batteries have a date code of some sort. May be a sticker or stamped into top of one of the terminals. I would not re-register an old battery, this will likely create more problems than it...

Really need to read the codes and check fuel trims at idle. If engine doesn't misfire at 5500 rpm and WOT, your plugs and coils are fine. Sounds like a mixture problem, due to vacuum leaks perhaps....

I thought the plastic pans got the plastic drains. You can check if BMW's recommended oil filter kit for your car includes a new drain plug.

I keep an Innova voltmeter in the lighter socket. I get the 4x4 msg in my E70 on occasion. It's far more likely to appear on days when the alternator takes 10-15 seconds to get system voltage above...
