Perform a transmission adaptation reset and see if that helps. Turn on the ignition so everything is powered up, press the gas pedal all the way down until it clicks, hold for 30 seconds, then start the car. The transmission may behave oddly at first, which is normal, so see if you still have harsh shifting after a couple days' worth of driving.
There might be software updates, but you probably have to go to the dealer. On the other hand, the flex disk is made of rubber, and after many years, it probably has some cracks (maybe worse, if the car was driven aggressively). If it fails, the driveshaft could drop and catch on the pavement, causing all sorts of damage. If you're going to replace it, have the center support bearing checked or replaced as well.
