Does anyone know how to reprogram just one button on the
Homelink unit? The only way I know how to overwrite a code
is to reset the memory for all three buttons. The manual doesn't cover it either.

I tried holding the button down for 30 seconds or so, but it just flashed slowly a bit and that was it.

AFAIK, if you just go throught the programming for the button with the new device, it reprograms that button.

The new program overwrites the old one.
