Vibration only in reverse and idling

My wife informed me something was wrong with her car(02 325i). Upon inspection I'm guessing I ended up leaving the oil cap off last time I added some oil to the car about 5 days to a week ago. It had a string of error codes about misfiring on all cylinders on warm-up.

I got the oil cap taken care of(sealed it with duct tape till I can get a oil cap in the morning) and cleared the codes (it appears the error codes went away after the huge vacuum loss was addressed) but when you put the car in reverse it is almost like something in the engine is vibrating at idle still like it was before. I just replaced the engine mounts about 6 months or so ago. I've jacked the car up and put the car in gear with the brake on trying to figure out the source of the vibrations, looking at the engine mounts and subframe mount I think it is but I can't see anything else moving.

Anyone got any ideas or had this issue before?

Well it drives fine, but at idle in drive at a certain rpm and in reverse at idle it is still rough. Just pulled the codes off of it after clearing it and driving it it had a few stored in memory. The main issue appears to be ignition activation too short.

7B/B2 - Signal, characteristic map cooling, short circuit to negative or open circuit
Shadow-memory:
5A/12 - Exhaust temperature before catalyst, bank 1, signal line, short circuit to negative
5B/12 - Exhaust temperature before catalyst, bank 2, signal line, short circuit to negative
5D/12 - Exhaust temperature after catalyst, bank 2, signal line, short circuit to negative
7B/B2 - Signal, characteristic map cooling, short circuit to negative or open circuit
34/02 - Solenoid valve, exhaust flap, short circuit to negative or open circuit
1D/02 - Ignition activation, cylinder 1, spark duration too short
1F/02 - Ignition activation, cylinder 5, spark duration too short
1E/02 - Ignition activation, cylinder 3, spark duration too short

Cylinders 1, 4, and 6 I have replaced the coils on them half a year ago or so (but since it is unhappy with cylinder 1 still I need to swap coils to see if it is the coil or the plug). I'm not sure when the plugs were changed last, it was before I purchased the car.
