I had a '95 convertible that had the same problem. It was a clogged drain of some sort, but I had someone else fix it, so I really have no idea. But the passenger side, rear floorboard keeps filling up with water. It has rained a lot, so it may be getting in from somewhere, but on my '95 it was not related to rain. '06 325ci convert. Ideas?

It's likely a sunroof drain. On my e46 coupe, the right front drain hose had come off. Just have to remove some trim panels and drop one side of the headliner to get access to it. There are youtube videos on it.

My '02 530i (RIP, 3/03/19) was always wet after rain in the driver's and driver-side rear passenger wells. It wasn't the sunroof, clogged drains, errant coolant, worn trim, other suspects, etc.

All to say: I pursued this issue for more than three years and wasn't able to fix it. This will remain one of the great mysteries of my life.
